Is it possible to save Shaun Fallout 4?
Game wise, it's impossible. Every single faction ending includes the death of Shaun, it's just written that way so you can take down the Institute for good or take control of it if you so desire.

Shaun, also known as Father, is the son of the Sole Survivor and the leader of the Institute in 2287. He serves as the main antagonist of Fallout 4 unless the player character chooses to side with him.
“Father,” their elderly leader, approached me almost immediately. He broke the news to me that he was actually Shaun, my son, not the ten year-old I'd been chasing around the countryside, who was actually just a prototype child Synth based on his DNA.

That's entirely up to the player. The Minutemen are actually able to side with any of the other three factions including the Institute. Personally that alliance never made much sense to me due to the shadier aspects of the institute but you can in fact ally the two.

Simply taking too long in dispatching the synth guards will put the Institute on Alert and you will be banished. Bring a few Stealth Boys to get out without killing anyone important.
At the end of the main story, when you're destroying the Institute and have already charged the reactor, you see Shaun as a kid. Clearly he is a synth, as Father is your real son as time consumed him to look like that and he's getting ready to be blown up along with the rest of the Institute.
